Sure they can! It creates suspense! All you see is the now dead guards.
With pirates you'll smell them before you hear them and hear them before you see them. Where's the suspense?

Besides, pain is scary! Ninjas cause pain, therefore ninjas are scary!

Ah, but they're still honourable! They only kill them if they're ideologically opposed. Or paid.
Anyway, anything-Cthulu doesn't qualify as scary. You're too out of your mind once you see it to be scared.

why is honour taken into this? pirates have no honour at all and so are the sneakiest trick-flints of all time. With a ninja you know you're gonna get killed when you least expect it and so can be prepared in an amazingly loop-like argument. a pirate could kill you at any time as he is a sneaky trickster AND a brash outright confrontationalist depending on moods and needs.
Also pirates have blackbeard on their side and Blackbeard was the definitive man.

The thing about pirates is you know that they'll backstab you when they see a better opportunity. Therefore they are easily predictable, and the smell and the cursing will alert you when they try to sneak.
Besides, Blackbeard got himself killed by the navy, so that's one more mark against him. See, anyone can kill a master pirate even if they need to be lucky, but only a master ninja can kill a master ninja.

How i imagine a pirate vs ninja fight goes pretty much the same as the part in Indiana Jones when some guy comes up to him and displays an impressive mastery of sword handling exhibitionism only to be shot in the face by Indy. Ninjas are pretentious, Pirates would just break the rules of engagement, something a ninja can't do because of honour, and have the ninja killed by any means possible, be it by blade, shot, or piano from a great height.

(Or he fell into a pot of pirates as a child and therefore doesn´t like these guys anymore. Hm, am I smelling a pirateish scent near you, Mr Madda?)

The only honour pirates have is the hoour that says they must kill the people they say they're going to kill. Anything else is fair game. Therefore if they say the pirates will die then you know the pirates will die!
No pirate scent.
Interestingly, Pirates are certainly not known for their spelling abilities. Therefore I suggest that Pirates named themselves, some honest ones (they were confused). What they intended to write was Prats.
